An interesting comparison!  Were the sky conditions similar for each image because the result is a bit counterintuitive.

To be honest I prefer the top image - the one that you've labelled "Canon 1000D modified DSLR".  Did you use the correct combination for the Bayer matrix because the H-alpha has come out green.  Or did you change the colour scheme later?  I quite like the effect though!

The star colours are a bit weird in the bottom one (labelled "ZWO ASI183MM ").  But I'm sure you can stretch the data a bit more, to match the dynamic range from the Canon.

You've got the main feature centred much better in the ZWO version, but to be honest there looks to be better colour balance in the DSLR version.  This is all probably down to processing.
